Question
Can a jurisdiction refuse accepting a submittal of a hydrologic and hydraulic analysis, by a registered design professional, demonstrating that fill will not have an adverse impact on the site?

Maybe. If the building official is also the floodplain manager and trained on the No-Rise Certificate and floodplain management standards, a VE zone is a zone where fill may not be allowed. In a VE zone, the Florida Coastol Construction Control Line (CCCL) may also be a factor. A meeting with the involved parties should be able to answer the questions.
Commentary
If the property is in a floodway, then the requirements of Item 2 of the referenced code section should be met. If the local jurisdiction is not accepting this, are they designating a specific alternative method? Is the local Building Department in charge of the Flood Management or is a different department handling this?
