Is it the intent of 412.4.6 to require a fixed fire suppression system in a group III hangar where NFPA 409 says one is not required?

Yes. The code does not say to provide the system where
required by NFPA 409. It says aircraft hangars shall be
provided with a fire suppression system designed in
accordance with NFPA 409.
