Is it the intent of the code here to allow for repairs/rebuilding of buildings which have suffered substantial damage from fire or other peril to be repaired/rebuilt subject only to the requirements of Chapter 5, or are substantial repairs (replacement of walls, finishes, ceilings, framing etc) to be considered Level 1 alteration?

No. Repairs are accomplished in accordance with Chapter 5
for work on non-damaged components that is necessary for
the repair and maintenance of a structure are considered
part of the repair and are not subject to Chapters 6, 7, 8,
9, and 10.

Commentary
The questions appears to describe a renovation of a
building. WEBSTER: "RENOVATE: to restore to a former better
state such as repairing or rebuilding". Renovation is part
of the definition of ALTERATION. As to the level of
alteration; in accordance with FBCE 401.4 The alteration
level is chosen by the design professional or the owner.
